Si no tienen el mismo nombre tanto la pelicula como los subtitulos(a esxepcion de la extension)simplemente renombra uno de los 2 archivos.o los 2,como quieras.
EDIT: si ya lo has grabado, tal como dice en el enlace que he puesto puedes copiar los subtitulos en la "subtitles folder":
Set this path to wherever you want to store subtitles for your movies. XBMC will check this folder for subtitle files. Let's say you burned your Movie to a CD, but forgot the subfile, then you can store it in this folder (remember to name the subfile the same name as the movie. Ie. your movie is called matrix.avi, then name your subfile matrix.*). – Example: $HOME\subtitles
